I know you are suppose to separate the babies from the parents at 2.5 to 3 months but I have one male baby and one female baby do I need to separate them from each other to avoid breeding issues?

If you plan to keep them and in the same cage as family, then when the male is old enough, have him neutered. Then you can keep them together. Otherwise you will need to separate them when they are a little older. Males will reach maturity at different ages. Check with your vet to see when he/she is comfortable neutering.
